Transcoder creates file with 'jerky' playback on mpg files with a stream error

Description
I have a few DVB-T mpeg files that have some kind of recording blip in the files. My guess is that a small part of the file is dropped due to the computer being too busy at the time, but I can't be fure of that. This video plays fine apart from a little hiccup at the error.
However, when mythtranscode transcodes this file, all video after that blip plays back very jerkily and is unwatchable. The audio is fine for a few seconds after the video starts getting jerky, but starts to stutter as well eventually.
I had this problem with .21 and still have it with .22.
Transcode log is attached.
Mythfrontend doesn't give any errors when playing the jerky video back.
I'd like to upload a sample mpg file, but if I try to transcode the file at all (even with --mpeg2), the I get the jerky video again.
Can I get some help with a command so I can upload a shortened version of the original file, or would a cutlisted and transcoded version be enough for you to see this error?

Correct, garbage in, garbage out. You can attempt to remux the recording with projectX, you can probably seek help for this on the users list.
